I haven't tried what asulli suggested, but what I've been doing is when I take up their uneaten fresh food morning and evening, I put it in a mason jar which I cover tightly with some plastic wrap and a rubber band. Then poke holes in the top with a toothpick. The flies will get in and can't get out. Then I take it out back to dump in the garbage. Another somewhat easier way to do this is to put the leftovers in a ziplock bag and leave it partially open. Whenever you see flies in it seal it up and toss it in the garbage. I've also heard that putting some old fruit in the bottom of a wine bottle works well. They get in but can't get out.
