As a general rule it's best to train birds separately. But birds that are really bonded to each other will often go nuts when they're not in sight of each other and will focus their attention on calling back and forth and trying to figure out how to get back together. In circumstances like that it's best to clicker train them while they can see each other - they'll be calmer and you'll have a better chance of accomplishing something, even if they do distract each other a bit.
