Are you positive you have a male/female pair?
If so, he feels his job is to protect his family. He'll also be helping to feed the female while she's on eggs, and when the chicks are newly hatched. He feeds her, she feeds babies... then after a bit (can't remember how many weeks), he takes over the majority of the chick's feeding. I don't think I'd be taking him out just because he's being aggressive toward you. He's just trying to be a good dad.

If they are breeding and you're ok with that(which you are from the sounds of it) then no, the birds should not be separated. If you have to remove the male for a few minutes to clean the cage I don't think that's a big deal, but if you take him out permanently then they will both become stressed and the female might not stay on her eggs. My pair rely on each other and share duties with the babies. Also, my male feeds the female quite often while she's on eggs. If I were you, I wouldn't just be doing "stuff" in the cage though. When my guys are breeding, I clean the cage and the nest box as quickly as possible and leave them alone for the majority of their time.
