OK - I've tracked it down to a bad server update. Thousands of servers worldwide updated not too long ago and something is causing thousands of vbulletin forums (like ours) to go wacky with the replies....

The problem should be fixed for new replies now. Old ones will remain messed up for eternity, but new ones should be going in the right places now and the searches should be working again.
The problem was because a very important program on the server modified the server date (which it was supposed to do) BUT it modified it incorrectly because the program's licensing server had the wrong date and..and..and....It was just an unfortunate series of events...
